The Matrix would have been a better story if they had implied that the reason Neo was able to do magic in the real world was because in fact he never escaped, the whole story was a side quest within The Matrix.

Existenz and The 13th Floor (also both 1999 films) dealt with the concept of being unable to tell the difference between reality and simulation.
